Generally, yep!
They usually lower the core/shader/memory clocks in order to fit the GPU's into a single GPU's TDP and Power budget, along with voltage reductions too.
You can usually overclock single GPU solutions higher too, due to more headroom in thermals and power delivery.

Heck the Radeon 6990 was basically 2x Radeon 6950's with unlocked shaders, thus Dual-6970's ended up faster. :P
