Hl2 should be #1 instead of #3, but I haven't played HL1 anyway so I can't really speak for its quality. Definitely one of my favourite FPS games. The story is actually memorable years later.

As much as I love HL2, the original still feels more envolving. I don't know, maybe it's because I had just finished GTA III before playing it, but HL2 felt a bit too episodic, more than the first one.

Just play it now. Only the Xen levels are missing and most people think Xen was the worst part of the game.

How is the progression affected by the lack of those levels?

The Xen levels (missing ones) are at the end. They consisted of annoying platforming sections that nobody liked.

If you play Black Mesa, the game will end when you get teleported to Xen. So the progression will not be affected.
