I think you need to look at the definition of theory again.  Theory =/ 100% fact.

A theory is when scientists had a hypothesis that was proven correct, and as of yet has not been disproven through experiments.  In this case an experiment proved the hypothesis false, and now a new hypothesis to explain this was stated in the article, and until its proven through a new experiment, it will stay just a hypothesis.

Hence why one of the most important princples of science is adaptablity to new information/observations and technology.  As both can be used to either further prove a theory or debunk it.
