Wonderful year, and very hard to pick just one...
Planescape Torment, AoE II, System Shock 2, Alpha Centauri, HoMM3, Legacy of Kain: Soul Reaver, Rayman 2, Homeworld, C&C: Tiberian Sun, Unreal Torunament and little known gem Outcast are all near the top, and of course, mod that can't be overlooked, Counter Strike.
Still, I'd have to go with split vote between Planescape: Torment, that masterpiece of RPG design, and David Cage's first game, Omicron: Nomad Soul which was so ahead of its time.
