The Best version must be combined because Famitsu/MC reported it did over 1.1 million. There are another cheaper re-release that sold a few 100k. Either Capcom's numbers are out of date, because Famitsu/MC had it over 3.4 million over 3 years ago...

Well, Capcom's numbers definitely are not out of date as they listed as of March 31, 2013.  Says so at the top of the page.  And I'm pretty certain it's not suddenly sold a million units since the start of April. 

But more so than just that is the fact that VGC still has it listed as 5.37 million.  WE've had some numbers that are off but damn...that is way off.

Does it only include Japanese numbers? I'm trying to make sense of it and it's really odd that both officially trackers would be much higher than shipments.

It's global.   That list is Capcom's official platinum selling titles list.  They update it every quarter.
