I don't think it would make sense for the whole game to be set at that time since it couldn't provide the same style of 3rd person shooting the series is famous for.
But there could be a few chapters, U3 flashback style, intertwining the modern era and the 16th century. It would bring some fresh air to the series, and I think it needs it.
