Regardless of your feelings on the Uncharted franchise, it's hard to deny Naughty Dog's influence on the PS3. As Pokoko says, ICE Team helped both first & third party developers get the most out of the console. I read somewhere that ND also provided an early debugger, or something like that, for PS3 when everyone was struggling to work on it. I'll have to dig around to find the article, though.
Also OT, just my personal opinion but over three generations I've been more impressed with Naughty Dog, due to them building up something special from scratch. They made Crash into a critically-acclaimed, commercial successful trilogy and have done the same with three Uncharted games. Jak, their least acclaimed and least successful trilogy happens to be my favourite of their works. And that's not counting that they managed to make a two racing games and are on the verge of releasing a brand new TPS.
DKCR was an awesome game, especially in co-op, but I think Retro had a good base to work with in the first place. What they did with bringing Metroid into first person was more impressive, but aside from that we haven't seen much from them.
Either way, two very good studios.
