Have not played many, so my list of games is severely limited. I would have to go with Final Fantasy X. What happened in the end did move me when we found out about Tidus and his fate as a result. The whole ordeal was just ... sad. :/
Shadow of the Colossus ... they didn't focus too much on the female character, but the love the protag had for his lady was moving for me.
