I can't say for sure what is the best, but these are my favorite Nintendo-published games.
1. Metroid Prime
2. Xenoblade Chronicles
3. Super Mario RPG: The Legend of the Seven Stars
4. The Legend of Zelda: Ocarina of Time
5. Super Mario Bros. 3
6. The Legend of Zelda: Link's Awakening
7. The Legend of Zelda: Skyward Sword
8. Super Mario 64
9. Pokemon Red/Blue
10. Advance Wars
Once I develop nostalgia for Fire Emblem: Awakening it should be high up there too. Also, Skyward Sword and Link's Awakening are practically tied. I enjoy them both for exactly the same reasons, oddly enough.
