Of course the explosion is where the smoke came from, but if you think it wasn't done for resource managment you're lying to your self.
As soon as the player left the battle & the AI and enemy models could be culled they were able to show the city again, that wasn't a coincidence.

Yeah, let's just pretend the last section where the player has to shoot the enemy passengers out of the drop ship and C4 it did'nt really happen - and that the scene prior to the explosion wasn't really ingame, and that the city wasn't actually visible through the smoke before the brief 'jump on to rope' scripted event happened.

If you seriously believe that they killed off the entire city and hid the fact under a veil of smoke, then magically reloaded it in the brief moment between leaving battle and seeing the city you clearly are going to be dissapointed at your own assumption when they showcase the previous third and fourth level at e3, including a boss fight. "wait, what's she talking about", you'll just have to wait and see.

I hate to say it, since i picked up a WiiU only 2 days ago, but Ninty fans are on crazy damage control right now.
