Femshep and Liara (Mass Effect 1, 2 and 3)
Femshep and Thane (Mass Effect 2 and 3)
Joker and EDI (Mass Effect 3)
Leon and Ada (Resident Evil 2 and 4)
Claire and Steve (Resident Evil - Code: Veronica) - I pity him for never getting to see her in her battle game costume.
Drake and Elena (Uncharted 1, 2, and 3)
Isaac and Nicole (Dead Space 1 and 2) - even though she died before DS 1, the franchise does a great job of showing us how much they loved each other
Enrique and Moegi (Skies of Arcadia)
Master Chief and Cortana (Halo) - I especially loved them in Halo 4.
John and Bonnie (Red Dead Redemption) - it's too bad that he was married to Abigail.
