That's just popular history.  Not the actual story.  It wasn't J. Edgar Hoover who started the investigation into King.  It was John F. Kennedy... and the investigation wasn't actually about MLK but about Stanly David Levidson who was a former communist party member who ran a MLK office.

Some communists were spreading around rumors that he was MLK's number one and only real advisor.  So JFK and RFK wanted to find the truth of it to make sure their push for Civil Rights wouldn't make them look like communists. 

The stories of Hoover as some crossdressing evil leader of a shadow government are greatly exagerrated only because nobody wants to tarnish the legacy of the Kenedy's.

Really at the end the FBI was activly helping JFK.   I mean seriously... why would the government have killed him?  There is no reason.
