Because the White Engine was still under construction when they started development on the Last Remnant. It also allowed them to have working gameplay footage in just a few months.
Remember that Last Remnant development was started long after FFXIII, yet will probably see a release before (or close to the same time) Final Fantasy. That in itself should tell you why they're using UE3.
Who knows, it might even be a sign that SE plans to start relying on middleware more as development costs rise. A lot of other companies are doing it.
