It's an interesting question. I agree certain games feel more "at home" on a console or a handheld system. And I'm grateful that handheld systems have kept alive many genres and sub-genres that have faded into obscurity on home consoles.
But we've seen huge success stories with 3D game on handhelds -- just look at Super Mario 3D Land -- and 2D games on consoles -- specifically Nintendo consoles.
However, I do think handheld games should, in general, be shorter and more digestible than console games. They're meant to be played in transit and in short bursts, after all.
