That's assuming they're carbon based lifeforms or still organic based at all. Even carbon based lifeforms might work completely differently.
Even if they're similar enough to us for virusses to have an effect they probably have a more advanced immune system boosted by nano technology and far more advanced medical research.
Hull zero three by Greg Bear poses a pretty realistic scenario for alien invasion. Sending a ship with an enormous gene bank that will analyze the target planet in flight and prepare the most suitable life forms to colonize it in any possible scenario including hostile invasion.
