Edit - This isn't including digital sales since it was available day 1 digital and i'm pretty sure it was also cheaper to purchase it digitally.

Isn't the Vita version included with the PS3 version? Either way I don't think those counted to the 40k total so I guess you're right. Although with how low the game is selling I highly doubt the game will reach 1 million before the end of the year.
