I think you overestimate Naughty Dog. You're right that they've made a new franchise for each new Sony home console, but it's only circumstance which has brought this about. It was impossible for them to make another Crash Bandicoot game for PS2, so they developed Jak & Daxter. I'm sure it's what they would have wanted to do anyway, but the IP rights staying with Vivendi meant Crash was out of the picture.
They developed Uncharted for PS3 on the back of Jak's continuing sales decline on PS2. They alienated a lot of the fans of the original with the second game, who never returned for the third. The franchise was on the decline and this would likely have continued on the PS3.
Now we've got Uncharted, which arguably has only grown with every instalment. It's a consistent 5 million + IP at the moment, of which Sony only really have two others (Gran Turismo & God of War). I can't see Sony allowing them to drop Uncharted, it's going to be too integral to getting PS4 out of the gate strongly. Plus, Naughty Dog is two studios now, so the team that are working on The Last of Us still have the chance to start a new trilogy with that (or even a new IP) on the PS4 if they want to.
What they can do with Uncharted now is a different matter. I think Santa Monica are having trouble figuring out what to do with God of War next, so ND might have this same problem with UC. And whether it gets out of the gate with PS4 is debatable. They'll have had 2 years by holidays 2013, 2-and-a-bit if it launches early 2014. Depending on what PS4 specs are like, that may or may not be enough time.
