I just saw a gif on Gaf and it seems to show the whole event without any breaks and yeah, still looks like no shields.

Well based on the new Halo novels, the Elites dont have Huragok to maintain their ships. Think thats the reason why. Covenant ships have shields on automatically, only removing them to fire their plasma cannons

Yessir, you are correct. I'm no lore expert but I do remember that from FOR. With that in mind, I'm gonna say that your reason makes the most sense.
