Maybe because there's less competition on Vita they expect it to be THE game in Spring 2013 and therefore sell more than on a 3DS that's packed with games (in Japan at least). Especially it being a remake, it could attract less attention from the satisfied 3DS crowd, whereas it will get loads from Vita users. Plus maybe it's more of a PlayStation franchise.
Don't know, just some theories. They must have done some market research.
