Have you read any of the books in the foreunner saga? it explains pretty well why a forerunner would think of us as one of the greatest threats in the galaxy. I dont want to spoil anything for anyone but lets just say we have an extensive past with the forerunners. Although I do admit that there are definitely some lingering questions but I think the game will attempt to explain those.

Yeah I have read the books but as far as I could tell the books didn't portray the Forerunners as being evil. Either way I should reserve my judgement on this matter for when I finish Halo 4. I'm sure they will tie everything together quite nicely.
