Definitely Xenogears. The game is super confusing but totally awsome!

Favourite game not made/published by those two would be Valkyrie Profile (Tri-Ace, Enix). Gorgeous game with fast and fluid gameplay, great characters, badass music and a story/setting that is mature as in actually mature.
