Hmmm. Haha, this is really hard! How do I define "favorite?" The game I spent the most time playing? The game I look back on most fondly? The game I enjoyed the most at the time? It's tough.

Sega Genesis -- Sonic the Hedgehog

GameBoy -- Pokemon Silver

N64 -- Diddy Kong Racing

GameBoy Advance -- Zelda: The Minish Cap

GameCube -- Rogue Squadron II: Rogue Leader

Wii -- Super Smash Bros. Brawl

I don't have a 3DS yes, but I'm planning to get one within the next month and I can say for sure that my favorite 3DS game so far is Kid Icarus: Uprising.
