I'm not an expert, but from what I understand, even if they use the exact same engine, removing 3D alone allows for a noticeable improvement (supporting 3D was holding U3 back I think). I think most of the difference is there.

No, 3D didn't hold U3 back. What they did was effectively turn down settings, but only when 3D was on. So when 3D was on, the resolution I think goes down and there's no AA. But with 3D off it has no effect.
