Even if Sony had first refusal publishing rights for the PS1 version, worked out ahead of time and independent of Square's copyright, that would still only apply to the version that they outlined in the publishing agreement. If they refused to publish the PC version, then they no longer have the right to say who can or can't publish it, because it is a legally distinct product.
That's why, even if Sony had the rights to the PS1 version of FF7, they wouldn't have rights to the remake: it would be a distinct, separate product, not covered under the publishing agreement.
