How to mix it?

In terms of story: Andross teams up with space pirates to control metroids and conquer the galaxy. Samus and Starfox team are both bouty hunters right? They both get hired by the galactic federation to save the galaxy.

In terms of gameplay: Samus could be dedicated to ground-based TPS missions while Fox takes care of areal missions.

Or, even better, let's assume the game is going to be made for multiplayer co-op, one player could use the wiimote on the TV screen, while the other player could use the tablet. The differences between control methods could stand out the differences between the characters (fox and samus) and their specific abilities. It could be a great way to display the concept of asimmetrcal gameplay.

It's styles are completly different - one has real/alien-like persons and one has (cute) animals as persons. You can't mix that in any convincing way. And any multiplayer can more or less be found in Smach Bros.

Both franchises need great reboots but not in one game.

Yes it would look weird but it doesn't mean it won't work, I'd like to remeber you where your avatar is coming from....

Starfox is far too cartooney to mix it with metroid's realistic view. Even is a big universe, it would feel to out of place.

And even in star wars, the whole ewok thing was a unnecessary addition to the saga. It had the grand scope to absorb it, but overal those scenes were a downer in the final film.
