Star Fox games don't usually have long campaigns, you can't expect Nintendo to make a 10-15 hour Star Fox experince. That would make the game have non-arcade feel that the Star Fox games always had. Having a Star Fox game on the 3DS would make more sense simply because it would fit. People would complain that the game would be too short if it was on the Wii U or at least if it was a retail game. Maybe things will change when E3 comes.

The same can be said about the Metroid series, expect for the Prime games. If anything having both gameplay experinces can make both last longer while still providing the other. I don't know how Retro could pull it if this is true, but I'm interested in the idea. Like I said, E3 can't come soon enough!

how would you possibly set a tone that is both consistent and works with both universes?
