I had some problems there too. I think I beat him by using the mag-net launcher on the pirate dudes, and I used Mr. Zurkon on the electric ones at the end. Other than that, I just hammered him with everything I had. (starting with weaker weapons so that when I got his health down more, I could just pull out the judicator/ alpha disruptor and finish him.) and the Leech bomb is definitely your best friend.
