Microsoft had 2.

So out of the best of the best (according to metacritic scores), SONY and Nintendo have more.

 

Clearly you missed how MS had a higher total metacritic average then Sony. 

Nope, I saw that. Just going off of the best of the best games (90+), Microsoft is below SONY and Nintendo.
