If you have two working eyes, you can see 3D, period. If you have trouble, it's not that you're incapable of seeing it; it's that you're incapable of figuring out how to focus on it.

And your point is? There are still many gamers out there that dont have two fully working eyes, that would like to play Zelda.

But im still very interested to see what they do as i cant imagine what it will be as im not sure it can be used to make a game mechanic in any meanigful way, unless they can release a 3DS that can solve the tiliting problem.

The percentage of people who actually can't see in 3D is microscopic. We're talking maybe 1 in 10,000.

Yeah your right it will only be a number in the hundreds of owners at the moment, but what if Nintendo told you, YOU wont be able to play there next Zelda game, im sure you wouldnt be happy, but i dont think it will be that anyway, 1 or 2 puzzles at most, not the whole game requires constant 3D on. 

I absolutely wouldn't be happy, but then, Nintendo has to prioritize, and in this case, I think the priority of people who will buy it FOR the 3D effects heavily outweighs those that can't.

Not to mention I'm certain that the game will still be 100% playable without 3D; you just won't be able to get the full experience with it off.
