answer to thread: is water wet? Of course we're gonna have a new one, though whether it comes out on the 3DS or the Wii U first is the big question. It'll probably be the official sequel to Fusion and be made by TN again or possibly by someone new Nintendo give a chance (Retro will probably just do something new because I doubt they want to be locked to the Prime series; and for good reasons). You won't see a reboot, that won't be needed until, inevitably, Samus' journey ends due to her universe being in a VERY set timeline unlike Mario or Zelda. You could do some cool things with the Wii U controller, though I can't think of anything off the top of my head except a first-person/scanning mode on the screen.
