I'm pretty sure you could crash a plane successfully after it was up in the air and you spent months training on a flight simulator.

I am pretty sure they didn't have access to a real flight simulator. They might have "trained" on Microsoft Flight Simulator but that isn't even close to an actual flight simulator. Anyways, most experienced pilots would have difficulty preforming some of the maneuvers that the planes did. According to the official report the plane that supposedly hit the Pentagon did pretty much a 360 turn before hitting the Pentagon that most pilots say at 500 knots they couldn't even do.

Please define "Most Pilots" and "Couldn't even do"?
By "Most Pilots" do you mean a handful of unemployed pilots that can't find work who are interviewed in a conspiracy theory movie?
By "Couldn't even do" do you mean pilots who wouldn't feel comfortable doing that because the possibility of something going wrong is more than they are willing to accept?
On top of that, you don't need a full flight simulator for what they were doing. If I gave a 14 year old Gran Turismo 5 with a steering wheel, had them learn how to play the game, put him in a cube van and asked him to drive it in a small loop and line up to hit a dumpster on the other side of a (mostly empty) parking lot I'm sure he could be successful. Even though taking him on the highway would be a nightmare, and you wouldn't want to see him parallel park it, there is no reason to believe he couldn't successfully crash it in the way you want him to.
