Correct, MH3 Portable is trimmed down in features, there is no underwater combat. This goes for the PS3 version as well. There are some monsters missing as well, but also some monsters added that were not in the Wii version.

The portable versions are considered "down-ports" but seeing how Monster Hunter really shines in multiplayer, the Portable versions aren't all that inferior. The PS3 version is a quick and dirty port but with the shared save file system it's a natural fit for people who play MH on PSP or people who love MH and only own a PS3.
