.MPO format is a still frame image format. 3D video is compatible with standard MP4/H.264 format/compression.
If someone wanted to re-upload their videos shot stereoscopically without being converted to anaglyph 3D they'd be properly viewable on a 3D display.
But for all practical purposes, I'll say that the 3D video content on the 3DS will largely be from whatever video service Nintendo adds to their store.
