So far the only one I've played, excluding ports and remakes is Final Fantasy Tactics A2: GotR. I love it, but I just wished it had a better story, more like the original FFT, rather than the Wizard of Oz styled one it has.
EDIT: I forgot Valkyria Chronicles, I would still say I prefer FFTA2, but VC does run it very close
