Here's another vote for the truly epic ending of Zelda: Ocarina of Time. Maybe not the most involved battle as far as play mechanics, but nothing in any game ever has the magnitude of when Ganon's beast form is revealed.
Runners up though are the incredible finale in Super Metroid (Crocomire's cool too) and many of the battles in Yoshi's Island and Majora's Mask (Goht!).
