I've suspected for some time that this is simply the other side of the "Square doesn't want any one console dominate this gen" coin. Originally Square was very pro-Wii since prior to launch the PS3 was supposed to dominate so Square thought they needed to build up the Wii to compensate. Now that the Wii has turned out to be dominate (especially in Japan) we're seeing that Square is just as willing to go against the Wii to create the no dominate console world Square wants.
Of course, Square seems a bit more acerbic when dealing with a dominate Nintendo than a dominate Sony but I guess you can't completely turn around a 20 year bad relationship in a 1 year. Also, who knows, maybe Square is being pissy since the Wii is forcing them to change or lose opportunities like other 3rd parties.
