oooh, because Eggman knows the truth. There is a great evil in the universe. Eggman want's to unite Mobius to be prepared for the onslaught of alien conquest. However Eggman lacks charisma and is well rather off putting and eggcentric. So Eggman knew that the way Mobius was just wouldn't be able to handle it. So Eggman tried to unite Mobius and failed. Upon this failure he partially snapped and decided that he knew what was best and that any means is justified to save Mobius. Including robotozsizing the various animals.
Eggman does this because he truly knows what Duty and Love truly are. It's not about the gratitude of others. It's about saving the ones you love even if they end up hating you for it later. Of course Eggman just became obsessive and is now blinded by his goals and his failure to the Sonic.
Sonic however is a mischief maker who sees only the short term goals. Though he always comes through to save the day. When the great evil of the universe comes will Sonic be up to the challenge? well Eggman doesn't think so that's why he keeps at it. Either Eggman will be ready or he will have groomed Sonic for his greatest ordeal. Either way Eggman has become a villian for the love of Mobius.
