The suit only malfunctioned in the first Prime. In the second game the Ing absorbed Samus' abilities, that's a new twist. In the third game the developers finally saved themselves the trouble to make something up and just put you in the game without equipment and explanation. I don't mind that, because I want to collect stuff that makes me stronger. Starting out with all the abilities would be pretty boring and the new stuff you could obtain (if there is something) wouldn't be as significant as all the stuff you already have.

Well that may be because at the end of 2 she appears to have returned some of the upgrades to the Luminoth, the dark and light suits at the very least (and some basic upgrades you still have at the start of Prime 3).

Many of the weapons could simply no longer function at the end of Prime 2. The Dark Suit, Dark Beam, and by extension the Annihilator Beam (which as disappointing as i found Prime 2, i loved me some Annihilator Beam) certainly couldn't function if the dark world from which they drew their strength no longer existed.
