It's just based on their opinions. If you check out the link for last years list you can see this at the beginning:

Last year, we took a vote and came up with our picks for the Top 25 PS3 games at that time (the article went up early this January). That list is below for your reference. A few things to note as to why the 2010 version is different:

Time changes opinions of games

point taken. As I wouldn't have even rated FFX in my top 50 favorite games until 2 years ago when I played it again.

However, it shows how meaningless these short term lists are. But they entertain so I guess they have meaning.
