Yup, being the Gray Fox is like being a different persona. You have a different Infamy rating (100) and a permanent bounty of 500. When you remove the Cowl, it goes back to your normal persona, with the amount of Fame/Infamy and bounty that you had before putting up the Cowl. 

So you can do all kinds of crazy things with the Cowl, take it off and it would be like nothing ever happened XD. That's why I usually did the Thieves Guild missions before progression further with any other mission.
