My Favorite Protags are. The Ones of thee top of my head are
Yuna (X X2)
Terra (FFVI)
Meryl (In MGS1, her whole plot was a dissapointment in 4 imo)
Yuffie (FFVII)
Zack (Crisis Core)
Morrigan (Dragon Age)
Rinoa (FF8)
Brianna the Handmaiden (Kotor 2)
Kosmos (Xenosaga)
Lightning (FFXIII)
Shiki (TWEWY)
Tidus (FFX)
Yukari (P3)
That's a lot, and mostly final fantasy, and mostly girls. Though not main (controllable) character, except for Yuna and Zack.
That said, if I'm playing a western RPG, I'll always choose a guy, In ME, Morrowind, Dragon Age, Deus Ex 2 (if i remember you could choose a girl)
