After reading a few interviews with SP, it seems that they spend over 3 years on the first inFamous and have been on the sequel for over a year now.  They mentioned that they had started pre-production work on the sequel before the first game shipped.  Also don't forget that the game engine was probably more or less finalised (bar a few final tweaks) for the first game, so time before the game shipped, so they could have had between 1-2 years to enhance their game engine in preparation for the sequel.

If you look at the differences in other companies game engines from their first PS3 games (Naughty Dog, Insomniac, Guerilla), then you can see how more advanced they have become.  I wouldn't be surprised if they spoke a bit with Naughty Dog over their engine, but if I'm being totally honest.  I wouldn't expect anything less than a big move forward for their game engine seeing as they were just dipping their toes into what the PS3 can do with the first game.
