My one hope for the sequel is that they have some route for powers that are "morally ambiguous" and that the choices aren't so clear cut and spelled out for you.

I mean, you only really got the good stuff the more you went good/bad.  Perhaps there should be some set of good points/exp and evil points/exp that you can spend to get good/evil skills.  If you go pure evil you can get some pretty awesome and damaging skills but you won't have access to some skills in the good tree.  If you go pure good you get some nice healing skills/whatever but don't have access to the high damaging things.  If you go morally ambigous (save some peeps, kill others, do some good, some bad) then you get a combination of decent evil and good skills.

Or maybe just also have a "morally ambiguous" tree also that gives some unique powers but aren't accessible if you are too good or evil.  Just throwing some stuff out there because the morally ambiguous route in the first game really crippled your abilities.  I would like that route to be a valid route to take.
