I think the difference is that Alan Wake is an extremely compelling, atmospheric game which keep's you immersed for long period's of time. When something out of place happen's, it break's that whole mood (even if it's for a second), it's not a big deal, but it can be annoying. Metal Gear: Peace Walker isn't the same type of game, either is GTA, Bionic Commando etc, they aren't as serious in their storey telling and atmosphere as Alan Wake is.
Despite what you may think, the Verizon billboard was annoying because it was big and noticeable. I didn't pay to much to the TV advert's.

I'll put it this way, the point of a billboard is to distract you from what your doing so you can pay attention to what is being advertised, otherwise the billboard would be a failure if it didn't catch your attention randomly. In a game like Alan Wake were the main selling point is it's storey, atmosphere and beautiful presentation, I don't want to be disturbed, I don't want to be distracted and the billboard's do just that. The ad's aren't the problem though, it's just that in some scenes it's so obvious that their trying to push it on you that make's it annoying.
