Actually, Nintendo's never used a CD-ROM based medium.  Their only optical drives (for GC/Wii) were DVD-ROM based.

And while not analog, Nintendo was the first to implement dual directional inputs in a standard controller (on Virtual Boy of all things).  They've since moved away from that though.  None of their standard pads had L1/R1 shoulders either.  The Classic Controller Pro is their first controller to do it, it's not standard and it was co-designed by Capcom specifically for Monster Hunter.
