I don't know, I played TP on Wii before I ever touched Windwaker and I really wished that I had the Wii's pointing control for shooting stuff, it was just much faster and accurate.

You can use "Navi" to direct Z-targeting too actually (though you don't really need to).  And the Wii version is the only one with widescreen support, plus some of the minigames (like the Panzer Dragoon-ish section) are easily better with motion controls.

Really, mindlessly button mashing versus mindlessly waggling seemed like a non-issue to me.
