I've played many games with good stories, but the one game that really got me with it's story was Disgaea. I think a lot of people might overlook it because most of it's so over the top and silly but man, when everything came together at the end...wow...never saw it coming and no game (or movie) has ever felt so powerful to me.
(books have beat it though :P)
