I think what he means is that with the GC controller you knew that the A button would be the most important button, followed by B, then Y, then X. At least it was that way in nearly all games. The different shape of each button also made it much easier to memorize the button setting of each game. You were able to really enjoy the games sooner than on the other consoles where you might have had to think in the first couple of hours which button does what.

Also, A was always confirm and B was always cancel, while on the PS2 it often differed from game to game.

on PS2 X was confirm and O was back 90% of the time, although actually it was quite confusing cause the Japanese games mostly did it the other way around and then sometimes it is triangle, the cube system would have helped


 

Rol said it. Also on the SNES, in platformers for example, you jumped sometimes with A and sometimes with another button because it is not clear where the main button is. On the Cube, you had a bigh green A button in the middle and a smaller red B button down left of it, and you had Y and X on top and on the upper right side of A respectively, both in a special shape which also helped memorizing them.
