It's a bit early to call it my favorite, but so far I'm extremely happy with the wiimote. With the nunchuck attached it does everything the other controllers do, but also acts as a lightgun, NES-style controller, baseball bat, and a crapload of other stuff. Even better, it does all of these decently, and some extremely well. There's so much variety with just the single controller+nunchuk, and such promise for cheap attachments that I can't wait to see what they'll come up with during the next several years.
Out of the last gen and earlier ones, I probably prefer the smaller Xbox controller. It's just right for my hands, and I like the feel of the buttons.
