How so? Without resorting to the nostalgia defense, why was Gen2 better than Gen3 and Gen4 when the games have only improved over time?

Because it's the gen that introduced the most new features (which are basic standards now in the series) while staying true to the series, the jump over the games before it was much larger and it improved the series for the better. G/S introduce the time feature in which pokemon, events, Pokeballs and evolutions were affected by this so you had to be more conscious while playing and at the same time it added new approaches, breeding was also introduced along with the hold ability which a Pokemon holds an item which can give advantages either in or out of battle. Pokegear was added in this gen (various gadgets like the radio, Pokerader and so on), the biggest additions that came after G/S of any significance was the double battle system and the online element in which they are nice additions but haven't advanced the series as much as the improvements in G/S did, it had much bigger changes then simply adding more Pokemon and it had two main quests across two regions to top it off.
